I have 3 HDMI monitors connected to a desktop running Ubuntu 16.10 with GNOME. One is through the integrated graphics card and is working properly. The other two are connected to the GTX 1060 and are not showing up anywhere.

I have tried nvidia-378, nvidia-375, and nvidia-370, but all fail to detect the two HDMI monitors connected to the graphics card.

Is there a way I can help the nvidia driver along by telling it where to look for the monitors?

I had the same problem with 2 GTX 1060 i'm using Ubuntu 16.04. Initially i have only 1, it works only during the installation of the OS. After some installations it works even after. But i reinstalled the OS, for a dual boot problem, several times and the GTX never works anymore with the video cable plugged into it. But using the onboard the GTX was recognized and working. I reinstalled the OS again,and then i added the another GTX and they both work fine for some hours, but not with the video cable i always use the onboard. Then the system doesn' t see any GPUs. So maybe reinstalling the OS can solved the problem. You can create a little partition and try installing sometimes Ubuntu, once with the nouveau drivers it works (immediately after the installation). In the bios you should have the video output PCI express (GPU) instead of the onboard and the IGPU multimunitor enabled. Now i reinstalled again the system with manual partitioning and it worked but only with the nouveau drivers if i use the nvidia i get a black screen with a blinking underscore and i can't do nothing. But the programs can' t use the GPU, although is recognized by the system. And the other isn' t no even recognized by the system.
